I did the mission from the armory on day 1. Then 3 days ago an in game pop up appeared that Thompson was unlocked

Probably because I killed a guy in Operations that was running the Thompson

Yes. I killed a rat that was using Grey bullets on Thompson

Which map is it common for ppl to be equipping thompson like layali or AZ3 or zero damage

Layali. But i recently got MDR without taking it from anyone in ops. There might be other ways to get it too
